2013-14 mustang 3.7L automatic procharger tune vs manual

Hi, I lost my leg in a motorcycle accident and am planning to swap my procharger from my manual 2011 mustang into a 2014 automatic 3.7L. I have used procharger tune for the manual 3.7 and built upon that with HPtuners.
I'm curious how similar the tunes are between the automatics and the manuals.
Does procharger do anything in the transmission section or run different engine parameters? Or should I be able to just copy my spark tables and stuff over into the automatic's tune?
