It might be fine once you get it to idle properly but the way it is now is exacerbating the idle swings. Your minimum spark strategy is wrong. That is OLD info from those Gen V books and no longer the right way to do it. If its tuned properly, you can run stock Minimum Spark tables and never have an issue. Your Virtual Torque could use some help. The shape should roughly follow the new power curve. Idle area is not very good. You should log Zero Pedal Torque PID in your logs. This will help you make sure you are seeing near 0 torque at idle. If you're not, your airmass, VVE or Torque is wrong.
What do I think is making the biggest negative effect here? Your adaptive idle torque tables. You need to add sensitivity to the spark based idle control and remove sensitivity of the throttle based idle control. Essentially you want spark do most of the work for anything +/- 100 rpm and then start allowing the throttle blade to lightly assist. Do some research on Immediate vs Predicted Idle Speed Control for Gen V.
