SES codes in 2001 Jeep XJ

I'm trying to tune my 2001 4.0 XJ.

I need to turn off all the code for the automatic transmission (automatic from factory that I swapped to a manual), the rear 02s, catalytic converters and EVAP system. I can make changes and I think I have everything dissabled in the file, but I'm still getting codes and a MIL light.

I also can't get the VCM Scan to work on the Jeep. All these things work fine on my GM vehicles (C5, Trucks, etc.).

What am I missing?

Just in case, did you catch this switch that can set the transmission from Automatic to Manual? (This kind of switch would often disable all AutoTrans functionality and diagnostics)

Sure did. That's why I can't understand why it's still looking for the TCU.
