If your idle is too high (more than 1200ish I think) you can bring it down within the threshold by unplugging injectors. Do the relearn, plug them back in and repeat as necessary.

Did you go through the idle relearn process after setting the lower idle speed? I'm fighting with this on an engine swap; the Nissan code will only automatically adjust idle up, but not down.
What sort of unmapped parameters were you adjusting? (Always nice to know what I don't know!) Adjusting the rail pressure in cranking & cold start to bring the duration closer inline with the 5.9...

I'm running a 6.7 in a 2006 with the 5.9 ECM and didn't have any issues with cam or crank triggers. My donor engine was an earlier 6.7 than the OP though.
