When i do the swap i use OEM software to flash it to stock. @ www.acdelcotds.com you can rent oem software for 2 days at a time but you need a j2534 flash tool( not sure if hp is compatible for this)...
As long as the part numbers on the ecm are the same you can swap between them. I have done this several times just using a stock reflash to a v8.
Almost every cummins swap I've been involved with went manual so yeah add it in HP.
