Do you have a very accurate maf transfer for that whipple? I'm curious to know the fuel trim change by just switching in those injectors and values.
i would put a mechanical gauge on it. Make sure the pump booster is upping voltage before the fuel solenoid opens.

The intake track behind the MAF is under a vacuum compared to outside air. Unmetered air is being sucked in behind the MAF. An exhaust leak or bad o2 could cause it too.
You need to scale the MAF period. Kind of like I did here. You may need to go a little more, This car was only seeing 6-7psi68734

What was your surge issue you think? The last Procharged car I did, taking a little bit of spark out of where the car was transitioning to boost around 3k really helped a lot.
