You can log idle airflow trims. You are likely to also need to raise idle rpm some as well. Your engine's VE has been changed so you need to review what happens with fueling in transient conditions.

I'd start off by multiplying the idle cell values by 0.8 to knock 20% off of the fueling for those conditions and fine tune from there.

Compared to my centrifugal supercharged 6.0, I've got about 1.5 more g/s in my Idle/Airflow/Startup/Friction Airflow Initial at 68 degrees. You may want to try bumping up some values there and see...
Not sure about your throttle issue but to lean out your idle I'd suggest that you reduce the values in your Airflow/General/Main VE table that correlate with your idle RPM and MAP.
