proper MAP sensor settings need to be set in the table, the BBK TB can cause limp mode or idle issues. Lots of issues with the tune file. Feel free to send me a PM on here.
I'm assuming a 2006 Charger R/T? Do you have HP Tuners software and dongle? We would need a stock read of your car to really help you out.

All the VVT adjustments are to the Exhaust cam lobe position. I've never needed to use NN Trainer so I cant say much on that aspect, I've always just turned off NN and used VE tables for tuning on...
All the VVT cars/trucks use MAP rather than MAF.
Then yes a lot needs changed, bigger TB will require modifying TB airlfow tables. Longtubes help the exhaust scavenging effect so..more air in/out mean more fuel, and can also mean more timing.
VE tables should be able to handle VVT.
Sometimes the cam phasing disable/enable is "backwards" but once NN is off it should default to VE tables. with NN off PE tables wont matter. I would leave the Cam Phasing disabled,

Downloaded/updated to the newest Beta. Pulled the file successfully from a 2017 Sportsman 850 SP! Thank you guys! That was a very fast turn around!
May need to raise Idle RPM set points, remove negative timing on the Part Throttle tables and smooth, adjust TB airflow model. Turn NN off, and use VE tables.
File was sent along with VCM info. Also gave them a comparative file from a 2016 Polaris Sportsman 570 EFI/EPS/EBS. It was a successful pull, it just thinks its a 1986 :p
