Your problem is because your car's electronics are designed to use NGC1 hardware using the SCI-B protocol. You are using an 06 NGC3 CAN hardware which, for 2006 has both SCI-B and CANbus connections....

HPT cannot change the VIN, however there are other tools that can.
I have found that the settings in HPT don't seem to do anything for Canada/USA programmed PCMs, but does have an effect when Euro programming is used.
Why not just use hptuners to tune with since you already have that? Just open the editor and make a read of your PCM. Then you can poke around in there and see what you can edit. I would guess that...
So all you are looking for is being able to change the VIN in your ECM? That isn't a problem and can be done. SKIM can be disabled too. Send me a PM and I can help you out.
How confident are you that you have made your bench harness correctly? Perhaps you overlooked a wire that needs to be connected?
