I'd be willing to bet that pilot is still firing even though you think you have it disabled. The 03's think a bit differently than later model CR.
Review your total timing (pilot+main)
I believe Cummins/Chrysler do that for noise and emissions reduction on cold starts.

ronney, The gear ratio and tire size adjustments mapped in PCM are for logic calculations like gear rationality, etc...

From the tables I have seen I think it is feasible to have 4k fueling without weird "quirks".

I use autoenginuity for those types of repair/maintenance/diagnostics. It has worked well for me so far.

I would set pulse back to stock (assuming still factory injectors). And limit fuel by boost tables. also look at timing for that range (pilot and main or combo of both)
