I have the exact same problem, your truck is prob throwing a P1518. The charging system is different on the 03 ecu. You need to have it flashed to be an 06. Cost me a pile to finally get this mystery...

Does anyone have a stock 2006 tune I can view to check the charging system info? My ecu went bad and I replaced it with one from an 03 and they changed how the charging system works. Took lots of $$...
