If the secondary pump is on a Hobbs switch you could jumper the switch to kick on the secondary pump to see if that helps. Quickest and easiest test.
As suggested I would check fuel pressure.

I can't open the files at work, but what are the idle proportional and integral enable RPM values? It could be getting into an underdamped condition when the RPM fluctuates outside the limits.

Replaced intake seals and no change.
So far I've replaced/eliminated:
Intake seals
O2 sensors
Injectors
Plugs
Fuel Pressure
Grounds
No external vacuum leaks. I should have pulled the manifold to check the seals. I may have to do that next.
