When using the compare function? What do the highlighted in green sections mean? I have taken this to mean that those are the sections where some things are different but, I just want to be sure?

That is correct. Green highlight means something is different between the two files. You can also go to Ctrl + 5 and get the all differences in one spot. Makes it easy to copy over selected items or the entire difference
I haven't looked yet but since you mentioned it, is there a list of all of those keystroke short cuts ?
Not that I know of. Most of them are right next to the menu items. My personal fave is CTRL + N
It doesn't have to be perfect, it just needs to be done in two weeks...
