Lets say I program my car for 3.73 gears and 25" tire but the car actually has 3.23 gears and a 25" tire. Would the RPMs and MPH on the gauge cluster line up at the proper RPM/speed even though the speed is off?

Not sure what you are getting at here. If you put the wrong stuff in there, your speedo will be off, that is what that calibration is for.
