Putting this car back together and have installed new harness and new ecu from GM. Does the initial ecm flash need to be done by gm/mdi or can my new Hp Tuners handle it? I have a file from the repository.

If you bought a new computer, the dealer must be the first to flash it because it's still technically a blank. They would have to flash a file that is for that vehicles VIN.
Than past that, you could hookup your HP Tuners and download and licence the file and start tuning away.
2016 Silverado CCSB 5.3/6L80e, not as slow but still heavy.
If you don't post your tune and logs when you have questions you aren't helping yourself.
