Is Cylinder Volume used in HP Tuners calculations?

I have noticed that my after having my car tuned that the cylinder volume does not match what it should be for a 408ci stroker in HP Tuners. I would assume this would screw everything up and effect VE calculations or other calculations using cylinder volume or is that not the case? If I changed it I would think you would have to re-tune the VE table?? Or why would the tuner leave it this way?

The VE table would have to be changed to suit.
Some tuners dont change the cylinder volume and just modify the VE table to suit.

Change the volume, everything will tune in easier.
