LTFT values crazy on SS cobalt?

Whats the catch with the LTFT on 06 SS Cobalt? This car has a 2.85" pulley, RC engineering 440CC @43lb psi injectors, headers, catback, Water/Meth inj, and a CAI. I tried tuning this car this after noon (got as far as scaling the injectors IFR table for the new bigger units). Once I got over the fact that the VE table nearly starts in the 1000's range (not under 100 like my LS1 cars that make sense) I watched the log that shows all of the LTFT's around -50. Now on my other cars I was usually positive or slightly neg (-2) but I also use a WB on my other cars and don't pay too much attention to the fuel trims until I get the tune pretty much where I want it. Am I missing something here? Also, in the scanner the Knock retard doesn't work, and my map sensor has to be wrong (the sensor has to be close to double what the actual is). Any info on these topics would be extremely helpful.
