Charging System Shuts Off After Cold Start?

So recently the car has been shutting the charging system off after cold start high idle. I have been trying to fine tune the car after I got a rough tune back from a guy that I don't think really knows Coyotes. It also has an occasional engine run on after I remove the key, not like an old carb dieseling, it just continues to run. I kind of think the PCM might be bad and I'm trying to confirm it is or isn't. I assume I changed something in the tune that shuts it off but don't see what. Any input on the tune would be appreciated as well. Thanks.

What mods are done to the car? What injectors? What else? Be specific.

On3 Twin Turbo, 8 psi, ID1000's, Pro M maf, Boss manifold, stock engine, Boost-a-pump, gas, Auto swap with stock converter. Nothing too special, its just been a fight since the auto swap.
