E40 ECMs

Looking for ideas and thoughts.
I have a E40 out of a 2005 Corvette automatic trying to run a matched LS2 with a TH400 behind the LS2. Problem is the car at 40% throttle acts like its fighting an abuse table somewhere but as far as I can tell everything is disabled. Could this PCM be looking for an 4L60E abuse table even though the TCM is not in the wiring?
Secondly, could I take this E40 auto to a dealer and have a manual corvette vin flashed into the PCM then reflash all the vats and emissions out of the manual program and have this LS2 run with out a VSS?

I took the car to a local chevy dealer, they flashed the E40 to a manual Corvette vin number, then I flashed everything back out of the manual vin, VATS, emissions and such, fired it up and ran totally different, and could go wide open throttle without falling on its face.
