2002 5.3L with 4l60e swapped - shifting issues

I am new to playing/tunning automatics (my first LS swap is my 5.3L with nv4500) and am helping a local mechanic with light tuning on LS swaps

base tune with a lt1swap flash and mod

symptoms: when up to temp, 3-4 stops shifting. After cooling down, and restart, then 1-2 doesn't shift.

No DTCs, 4l60e was rebuilt 5k ago.

Now for logs, which channels are needed? Just normal tuning ones, or are there transmission specific ones?
