17 GT auto Crank relearn inop, and CEL after flash, have to use SCT X4,

Working on a 2017 Mustang GT 5.0 auto with a Whipple cal.

Every time I flash the car using HPtuners, I have to do a Crank relearn procedure via SCT X4 or I get P0315 and p0300

The Crank relearn does not work using HPtuners Beta 4.5.515 it says it is complete but Check engine light persists and code is marked permanent.

SCT completes the Crank relearn which has an extra step Erase current profile/confirm then completes light goes out and I can clear the codes via SCT device.

Anyone else experience this and can Support look in to this?

This was discussed on forums already - it's something HPT need to fix.

For now just disable the code and move on as relearn is successful just the code remains.

Am i right in that if i disable the code readiness monitor wont run this car needs to pass CT emissions

Normal with HPT, on my GT500, I can do a crank relearn, says relearned, but I used to get a CEL, now no CEL, but I still have a wrench, code says permanent. Even SCT X4 won't clear it.
I think it is actually relearned, but it has to run a length of time before the wrench will go away, but not sure. Mine will pass NC inspection as is, with wrench light on, but our inspections are lighter than other states.
