The bypass module sold by zautomotive says to remove it before taking the vehicle into the dealership or else their tools wont work.

It bypasses the vehicle communication interface, which is required for their scan equipment to check your vehicle and update as needed. If you don't take it out, they most likely will (and charge you for it).
