so the only thing you did, was load the exact same tune you already had loaded, and now its not starting. Why would you write the exact same file to it again? Or did you write a different file, realized it didnt work, then tried to write the original back? Maybe didnt save the file correctly, or overwrote the file!

Anyway, highly unlikely that the cable firmware update caused the issue

Also having issues with the 4.6 software. I have a support ticket open however I have not gotten a response from anyone on a couple days. Literally nothing on the truck changed except the software update and now I have 0 throttle. Pedal % goes up on the scanner and the throttle body moves on startup but nothing happens to the throttle body when I push the pedal. Very disappointed I updated this, basically a useless vehicle now.

So I'm thinking this isn't all software related, although I have had one glitch during a write on the TCM, but I don't think it was software related, it timed out for some reason, took a couple other trans tunes "write entire" to fix the issue, but again, it was the software that fixed it's own issue or something in my laptop went weird for a moment. Who knows, I may have moved and disturbed the USB plug or something. It's electronics, literally almost anything can happen it seems sometimes. In the 6 or so years I've used it, that is the only glitch rendering me in a "yur screwed mode" that I have ever had.
I am very disciplined in how I connect each part, never had my laptop on any other power than battery during a write and try and make sure that everything is off and undisturbed while writing. Every now and again I forget the DRL switch, but otherwise, so I am wondering somehow in your case if something in the tune got accidentally bumped out of it's setting. Sounds like something that provides power the the ETC, possibly at the pedal, but could be the actuator on the the TB.
Since you can write ECM and TCM separately, Maybe do a re-write of the factory tune, "do a write all" to be safe then do some tune comparisons to see if that will show you the culprit.
The compare feature has been a HUGE tool for me.
Good luck, hope any info I can provide may be helpful since I have also been in a wouldn't start, wouldn't run or idle (ECM) and wouldn't go (TCM) situation before and used HPT to get out of it and back to tuning.
I'm certainly no pro tuner, but I do ok, I am a decent problem solver and diagnostician in many areas though.

It's in the trans tuning. I'm running a 4l80 trans behind a 3rd gen Hemi and I used to have it select 4 speed automatic to get everything to work, when I first got this build together I had the same issue. No throttle unless 4 speed automatic was selected. Since the update no matter what selection I make there is no throttle. I've contacted multiple shops and they are having the same issue on any software later than 4.0.12. I can't flash trans and engine seperate on my year.
I flashed and reflashed several times with different options as well as going back to the original file that worked and I've gotten nowhere. Seeing that others have the same issue I feel like it has to be in the software and being I did nothing but update software it seems to narrow it down to that.

I didn't realize with the newer version, your application would limit writing just the TCM. I thought they had a module like my 4L70E in my SS. I'm not as familiar with Mopar power and GM drivetrain beyond power glides.

The trans isn't connected to the computer at all. I'm running a full manual valve body on it so it would be similar to tuning for a manual transmission in HP tuners however if I select manual it won't even turn over. Neutral safety is connected to a switch on the shifter and is functioning properly. However everything did work before the software update, if I could select manual and have it start I'm sure that would help with issues however noone I've talked to knows how to enable manual and have the vehicle start on Mopar computers, they have been using the 4 speed automatic selection same as I have.
