I'm doing an engine swap with a Chevy I5 3.5L into a Jeep. I'm using the P12 PCM. Does deleting VATS remove the need for a BCM to start the motor. If not, is there some way to work around it?

Well, I'm a pretty green noob myself, but I would think if your ECU is supported then yes, the VATS should do it. That is how I got my L61 running where it had no business being.
I would go into the repository and download the tune file for your setup and make sure VATS is there. I can't imagine it not being there.
