I dont know alot about the dak, just picked up an 05 4.7 myself though. But if the 01 is still the same gen2 body style that the 3.9/5.2/5.9 came in (the 3.7 and 4.7 replaced the 3.9 and the 5.2/5.9, respectively), you should be able to run a 5.2 ecm with the manual trans, and keep the bcm happy. Otherwise, a 5.9 ecm will most likely work but you'll have to do some fine tuning to get it 100%.

Your best bet would be to source an NV3500 or NV4500 (unless physical fitment in the dak tunnel wont work) since they were common place behind the v8 gas motors back then in the full size trucks, and are fairly reliable.

All the 95-02 obd2 dodge trucks with the old 318/360 (or whatever smaller engine) are pretty basic as far as tuning them to make them run fine.

I never knew the gen2 dak's came with a 2.5 though, so that's news to me.

Theres also a couple dakota forums out there on the ol interwebz that might be more helpful than here, as far as the motor/trans swap is concerned.
