98 gm sierra 4l60e no 3rd or od

this is the first truck i have made adjustments to with hp tuners and i am having a problem with shifting.
this problem was not there until i made the adjustments to correct my rear end and tire size to correct the speedometer and shifting time.

now when i drive the truck i seem to only have 1st and 2nd range and i am a little lost as to how this needs to be corrected.

not really sure what i have adjusted as before i even bothered to correct the speed and shifting the truck was fully able to use all of the gears.
