email support they can help but it will take a few days, my 03 did the same and they got it going

I left the battery charger on the truck disconnected from the obd port and shut the key off. Let it sit for 20 minutes and it full flashed!

Just had same issue as OP stated, any insight on how to fix? Numerous tries to continue flash only resulting in timing out. Thanks
Disconnect both batteries and wait an hour. While waiting hook them up to a battery charger.
Pull the fuel pump relay when flashing a tune. Have the computer connected to the obd port but turn the key to the run position first before opening the tune file.
Mine times out a lot when it's not warmed up. I also have better luck when I hook a battery charger to it during the flash. Sometimes when it gets the ecm stuck in the middle of the tune, I just have to keep hitting write and eventually it will take. It take 50 times of trying sometimes.
