You may just need to drive it enough to get the O2 and cat to confirm "readiness".
Also, new rule in California, all tuned cars fail even if the tuning improved their emissions.

Every time you down the computer it will cause the readiness test to reset.
I have vehicles with HPtuners and with Cobb Tuning software. Note that Cobb has off-the-shelf tunes that have been CARB EO approved if all else fails.

For the 02's and the catalyst to be ready, you need to complete the drive cycle. If you are back to stock, drive it until IM readiness is complete. Shouldn't take too long.
