6L80E VSS Reporting twice the speed

Hello,

I did a swap on my FJ62 with an L96 and a 6L80E transmission. The transmissions is shifting a bit rough and when I look at the scanner the VSS is reporting twice the speed and am making sure that the tune has the right gear ratio 4.10 and tire size 33. Right now at 50mph it goes into limp mode since my speedo limiter is set at 100. Any idea what would cause the VSS report twice the speed? BTW I installed a new VSS just to make sure.
