As others have mentioned it needs a proper diagnostic done.

TPS, APP, etc. are all processed by the ECM. That data is sent to the TCM and used for trans operation. No direct wiring from engine related sensors go to the TCM
If you have the two different VIN's then enter them into this separately and see if they are compatible as in the part numbers are the same.

HP tuners will not do a complete re/program. That will have to be performed with SPS/Techline Connect. Again I will see if I have any of those OS's as an HP tuner file on my server when I get home...
