Inertia factor has nothing to do with it, keep it stock, go to shift scheduling and experiment with small changes until you have what you’re after
For sure, pull a heap out across the board and test, I haven’t got my laptop to see the log again but as long as your fueling (wideband) is accurate. I’d guess fueling isn’t the issue
Id be getting some knock ears and confirming this is genuine knock.
Especially under boost, any actual knock will destroy things quick.
In relation to the MAF/VVE, take a look at cringers...

Post the tune up, Have you changed anything to it? Modifications, Engine Tune/Trans Tune?

Take them to an injector place and they can clean/test them for you for a reasonable price
As blindsquirrel said, theres a larger issue than what you're trying to adjust - Bank 1 and Bank 2 are waaaay too fudged to be trying to tune other things around it. You are simply adjusting the VE...

Has anyone had any experience with adjusting TCS/Torque Management to help the launch control on the VF2 Launch Control when you start to introduce more power?
Most people just scrap it...
Have you tried Unplugging the mpvi and plugging back in, restarting interface ect?
As said above the tuning area is a much better place to post. I'm definitely keen to follow up on this...
