Sounds like a leaking injector. Dump a can of Seafoam into the gas tank when you're at a 1/4 of fuel. It may fix it.
If your injector duty cycle is that high, then that means that your fuel pump crapped itself while it was in storage and you're dropping massive fuel pressure at WOT. I'd be careful!

I have a feeling the "tooner" was trying to dumb down any "bucking" at cruising speeds. Not a good way to eliminate bucking as EGTs will sky rocket with this method.
Camshaft reversion is fairly rare, but as Alvin stated, it may be a possibility during a certain RPM at cruising speeds if the cam has enough overlap

Strange. Try switching to sport mode. Sport mode is suppose to disable the auto/stop feature. So, it shouldn't shut off while in sport mode. This really sounds like the idle in the tune needs work....
