Sounds like you need to learn about Ford's HDFX logic Plenty of good reads here on the forums of how it works or other places online.

HP Academy has some information about tuning the Ford 6.2 using HPtuners hardware/software.

Start simple make some timing changes in the map points utilized (enabled) in the VCT settings. At specific cam angles the PCM will use the same map point timing map some times averaging between 2 corresponding map points. You can usually go to the VCM Scanner and select the map points enabled and as the trucks runs see which map point is being used from there also view the retard / advance pids and see where the vehicle can have some changes made. Ford usually tunes these engines for max efficiency vs hp so there is always some left on the table but usually at the expense of MPG. You can also play with your Driver Demand table for a better pedal feel & response small changes are key until you get the hang of tunning your own vehicle. You can also play with the transmission TQ management to get the shift points crisper and more potent increasing the last 3 cells by 1.20 should give you a good place to be at WOT to start.
