A datalog would help. But at a quick glance some things I noticed,
Your spark tables need some work from 0 to .64. Top end of your spark tables look decent though. Your driver demand could use some smoothing out too.
Is your transmission built? Looks like you have that thing set on kill mode.
No transmission is stock other than just shift kit in it
What recommendations for the transmission just want the truck to run good feels very slow when pulling out of a stop it used to spin the tires easily when engine was stock no it won?t at all
That cam likely killed power up until mid 4k RPM.
Do you have headers on it? That will help.

Too big of a cam for a stock compression 5.3 without doing a converter. You trade off low-end torque above 210 on the intake lobe. Long tube headers as mentioned and bumping up compression will help off set this.
It has short headers cold air intake phaser lock out has a stock 6l90 converter
Aren't those DI 5.3s already 11.5:1 compression?
