Dodge Durango 5.7 to 6.4 Swap Transmission Help

I am needing some help/advice regarding tuning my transmission.

Before getting into the issue, here are the details:

    2014 Dodge Durango RT (5.7 w/8hp70 8 Speed Transmission)
Swapped 6.4 (2013 SRT Charger donor engine w/ 74K miles)
    Stock 8hp70 8 speed transmission
    Stock PCM, TCM etc.
    Stock wire harness

Here is the short list of changes and Modifications:

Had to extend factory wire harness for o2 sensors (4 total)
Had to extend factory wire harness for throttle body plug
Had to extend factory wire harness for o2 intake sensor
Had to swap oil pans to a JGC SRT oil pan
Had to swap exhaust manifolds went to JGC SRT exhaust manifolds
Had to swap cats, went to JGC Trackhawk gutted cats
Had to swap exhaust, went with Magnaflow
Had to swap intake, went with aFe Intake
Went with a BBK 100mm throttle body
Swapped out the old Motor and Transmission mounts for new DD SRT mounts
Had to swap oil dipstick, went with JGC SRT dipstick
    Added JLT oil catch can

I finished the swap and had a few immediate issues:

    First issue was Limp Mode
    Initial codes after swap:
    P0038
    P0335
    P1DD2
    U1424

Scheduled an appointment with a local Des Moines Tuner on a Dyno

$1200 later, they were able to tune the engine, but could not tune the transmission
    Still in Limp Mode
    Now with even more codes:

    ECM -EngineControl
    - P0300 - Random Misfire Detected (Current)
    - P0121 - Throttle/Pedal Position Sensor A Circuit Range/Performance (Current)
    - P2135 - Throttle/Pedal Pos Sens/Switch A/B Voltage Correlation (Current)
    - P219A - Bank 1 Air Fuel Ratio Imbalance (Current)
    - P0300 - Random Misfire Detected (Pending)
    - P0121 - Throttle/Pedal Position Sensor A Circuit Range/Performance (Pending)
    - P2135 - Throttle/Pedal Pos Sens/Switch A/B Voltage Correlation (Pending)
    - P219A - Bank 1 Air Fuel Ratio Imbalance (Pending)
    - P219A - Bank 1 Air Fuel Ratio Imbalance (Permanent)
    - P0300 - Random Misfire Detected (Permanent)
    - P0121 - Throttle/Pedal Position Sensor A Circuit Range/Performance (Permanent)
    - P2135 - Throttle/Pedal Pos Sens/Switch A/B Voltage Correlation (Permanent)

    TCM -TransmisCtrl
    - U1424 - Implausible Engine Torque Signal Received (Current)
    - U1424 - Implausible Engine Torque Signal Received (Pending)
    - U1424 - Implausible Engine Torque Signal Received (Permanent)

I am able to bypass the "Limp Mode" by simply putting engine into N while moving and turn engine off and start it back up. It immediately goes into auto shift mode and makes all of the Up/Down shifts from D1-D8 but drives like crap and will usually die when stopping at Red Light and attempting to accelerate.

I am able to bypass the "Limp Mode" and after turning off and back on again, shift into manual mode and actually drive like normal, although it still drives like crap.

Originally, I was using the Diablosport Trinity 2 tuner. I did make the mistake of having it married to the vehicle while it was being tuned by my tuner with Hptuner. Not realizing I would have to take the vehicle back to stock tune in order to un-marry the Diablosport once I made the decision to sell it and purchase my current MPVI3. So now the engine and transmission are no longer tuned.

With all that said, I am needing help to figure out why my tuner could not access the transmission to tune it before starting over with another tune.

    Thanks in advance!
