HPTuners Capability, Auto to manual conversion

Hi, I am new to the forums and I am researching options.
I have a 2005 Chevy c1500 Silverado with a 6.0 and an auto trans, my plans are to install aftermarket cam, heads and an Intake manifold, and switch from the auto trans to a Tremec 6 speed from a 2002 GTO.
What I wanted to know was if HPtuners could disable all the auto trans controls and codes. Or if I needed to re-flash from GM to a manual trans program then tune with HpTuners.
This will be my first HpTuners experience but I have used Accell gen 6 and gen 7, AEM, Holley, Fast, and a few others, So I am not worried about the tuning part, Just a little more knowledge about what HpTuners is capable of. I like factory computers and would like to keep all the integration into the rest of the systems that will give me.

In any event its usually much easier to go from an auto to manual than vice versa so you'll probably be fine just by deleting any misc. codes that pop up.
