When you disabled the MAF by setting the fail frequency to zero, did you set the P0103 code? Verify the codes are set because sometime they may not.

If so, it must be linear, otherwise the car has no idea what frequency to expect. I will check it out next chance I get.

your car is not in SD mode correctly. In SD mode the MAF is ignored completely.
In normal running its actually the opposite, the PCM code trusts the MAF a lot more and only looks to a VE "factor" during transients. ie. manifold filling and emptying. It also has predicitve airflow elements based directly on MAP and TPS, kind of an airflow pumpshot.

To verify, make sure your codes are setup correctly and they are tripping. Logs of this would be helpful with the respective tunes.

whenever P0101/2/3 is set, none of those parameters are used by the code. Only the VE table is used, dynamic airflow calculations are bypassed completely.

RTT modifies the primary VE table, your operating system defaults to the secondary VE when using the MAF Enhanced OS in SD. The MAF Enhanced OS is basically the stock OS + RTT.
If you use the 1bar SD OS the secondary VE is removed (SD uses primary VE) and RTT will work as expected.

...plus you still have STFT and LTFT enabled, DFCO is not set to 284, are you positive the injector info is correct?

Someone else can jump in but the stock LS3 injectors are 41 lb injectors, why do you have them starting at 55 lbs? Just wondering.

What did FIC rate them at? The tune you had on here showed 55 at the lowest table setting. What did it say on the flow sheet from Jon XX.X @ 43.5 or the CC's?

You have a bunch of different theads going and you are obviously trying to figure out tuning so I had to ask the question. You had a tune posted and took it down. Trust me I know Jon's work and he does a great job. It doesn't really matter to me, just trying to help and trying to make sure people get accurate information.
If you set up the tables like I showed you, the PCM will be in SD mode. There is no reason to even log or view the MAF while in SD mode.

There's no mystery to solve here and nothing to be 'proved'. You plugged in the MAF and it reported. The PCM must not have set 0102 or 0103 (with them set to fail on first error and MAF fail at 0Hz), so you weren't in SD. Yes it will still work in the 1/2/3bar OS's but it's pointless to apply it to them.

Where did you get the short pulse adder table, it looks very different than any other GM or even Greg's tables. Just curious.

You proved that cutting the MAF wire causes the MAF to fail. You are also using a 2001 OS, which does not have a secondary VE. That means even with the 1 bar OS that the MAF MAY be active.
Also, you set to NOT report an error in that tune. That means that the motor will die when the MAF is unplugged. The error MUST (MUST MUST MUST) be reported to go in SD.

Pretty much the whole tune is a 2001 Silverado 6.0L 4L80e per the VIN and tables, what gives. There are a couple of injector changes and thats about it.

Ok, ignore facts. Most OSs have the MAF coded out, key word is most.
You have proven yourself, by not reporting a MAF error and then cutting the MAF wire, that the car shuts off. You had to add that much to the VE table to get it to run because the car thought it was at 0 Hz. So now your VE/MAF blend has to make the VE insanely high to make it run.

So why are you babbling about a problem and then post a 2001 truck tune and then say how you reloaded a 2000 Camaro tune and then call us, probably me, names for trying to figure out what you are saying?
