There are things shown in a log file that do not exist in just the tune file. The tune file does not contain two of the eight segments. But, a log file will show the ID's of all eight segments, and then I can go put your VIN into the SPS lookup thing and find out if the two hidden segments for the electronic throttle are correct for the rest of the calibration.
If your used ECM was from anything other than the exact same year/make/model AND also started out as the same operating system ID, and you flashed your current tune into it using HP Tuners, then two of the eight segments are left over from whatever the ECM was programmed with in it's original vehicle. And if that is the case, *bang* P0606.
If you do not post a log file I can't look up the segment IDs, and nobody will ever be able to say for sure one way or the other if that is the cause of your current problem.
